You want to remember to "merge visible" rather then flatten your image then save as png. Hope that helps!

If that doesn't work, try this...
(using PSE) - Select the Magic Eraser tool (right click on the eraser in order to see the different erasers available) - 'erase' the white areas by clicking on them - you'll see a checkerboard pattern. - click "Save for Web", select one of the PNG options, make sure "Transparency" is checked, then click OK.

Signature Questions
I've been dabbling in trying to make a "fancy" signature & can't quite figure it out. You can probably see what I've gotten so far once I post this....but my question is: How can I get rid of the white background behind it? I created it using a transparent background thinking that would do it, but when I go to save it (as a jpeg) so that I can upload it, the white background appears.
Can anyone offer any help? Also, I have the height set to the maximum # of pixels in the signature guidelines, but it still seems small to me compared to some others that I see. Any help is greatly appreciated!

You need to save it as a PNG not a jpeg with a transparent BG! Try making the image a bit bigger if you feel its small. HTH
